Does it matter?? Or i have to connect it back to ide before i make those updates??

Firmware update should work fine via USB.
If for some reason there is a problem, you can always install it internally and recover it using one of the many LiteOn utilities.

Well my drive is a LiteOn SOHW-1633SX, which is external, and I have been able to implement all the official firmwares, as well as all the awesome tools made my C0deKing and Code65536. I have witnessed no problems with the EEPROM utility nor, the omnipatcher.
