Well, that merely shows, that you're not wasting ressources. Everything is fine. If it would be using 50% of your CPU, it'd take twice as long.

When encoding MPEG4 (H264 requires alot more computation time), the only reason why you (usually) don't see a 100% CPU-usage is, that the software is waiting for the slow DVD most of the time... It would use 100% if it could get the source data fast enough

BTW: these 100% CPU usage shouldn't bother you too much, because the process is running with low priority - this means that it will automatically reduce its CPU consumption as soon as you run any other application.
